I am allowed to change fields of entity "B" from entity "A" workflow but not the other way round.
How can I go about and change fields of entity "A" from entity "B" workflow?

Create a 1:N relationship between entity 'B' and 'A'. i.e create a lookup field of entity 'A' in entity 'B' form. Then in workflow click on the update step and choose the entity as 'B' in Look for section. and set the related values to be updated in entity 'A'.

if there is a 1:N relationship from (every B can have many related A-s), then you'll either need to develop a custom workflow activity, or you'll need to find a third-party solution. Here is an example:
