I have one legal entity with two vat registrations.
How do I set this up? to be clear, both vat registrations are both in the same country of the LE

There is just one field on legal entities that can be used for "Tax registration number" so you can just use one value for this field.
Have you tried to define vat registration number for this company via "Registration ID"? Just one of them can be active per registration type.

Microsoft recently released a new feature for multiple VAT registrations. You can enable it in feature management. You can learn more in the documentation:

You can use multiple tax registration as suggested below.
