How to Create an SOP invoice for a drop shipment backorder when the AP invoice has not been received

Thanks. I have a couple additional questions:
1. Since we have been operating without the ShipmentNotification tool for years, we have many several drop shipment orders open at anytime. What happens to the open drop shipment orders when the ShipmentNotification tool is installed?
2. We have more than one company operating under our installation. Can the tool be activated on one company but not the other company?
