I have installed Commerce Scale unit (10.0.31) and connected it with my sandbox environment having version (10.0.31). I am able to install Store commerce (9.41) but it is not activating and giving the user authentication error but CPOS has been activated and running. Please assist is there is some issue in FnO configuration or store commerce installation?

Are you able to activate CPOS in the same store in the same environment using the user account? Can you check RSSU/Commerce Cloud Scale unit event viewer for any errors or warnings ?

Have you given the "--disableaadauthentication" parameter while installing the Store Commerce App? This is required for on-prem installation as it doesn't support Azure AD.  If not, please run the installer again with the parameter.
