Missing lookup field when using automatic mapping

After importing data and mapping to a custom entity, it displays all fields except the lookup fields. I have imported previously to this entity and all fields displayed. Cant remember doing anything differently. Any advice appreciated.

    I was importing a file with column headings I created outside CRM, I thought this would be fine then just map them, this did not display the lookup fields though. So I exported a file from the custom entity from a view of the columns I needed. I then transferred the data I needed to import to the custom entity, into this file matching the correct data per column and then the lookup fields were displayed. This worked not sure if there was another more graceful way to do it.
