Slow Polling After update

We recently upgraded from 2.0 sp2 to 2.0.0115 feature pack 1 and sp4.  We are now seeing a big slow down in store polling information back to headquaters. We had a staggered scheudle set up that allowed 30 stores to succesfully poll at night .  It now seems that we are getting a lot of timeouts because a store starts polling while another is not finished.  Has anyone seen this issue or know of a way to increase performance?  Can only one store be connected to a a HQ polling server at a time?

We are using sql express 2005 sp 3 on our hq polling server.

    Our polling process seems to be back to  the same time frame prior to the upgrade.we did notice the we had the HQ client timing out more frequently at some locations.   Will debug being turned on have any effect on polling?  It seems to maybe be a common feature enabled on a group of stores we are having some timeouts??  Anyway, turned it off and will observe over the next few days.
