Hello there,
Is it possible to have 2 active portals in a single dynamics instance? Currently, we have 2 active portals which are Employee Self Service and Customer Self Service, would there any problems if they are both active at the same time?
Regards,

Yes, You Can configure multiple portals across different instances.
Yes Rome, You can have mutiple portals associated with same CRM instance.
Dynamics 365 Plan 1, which is the enterprise plan for Dynamics 365, comes with one portal instance included in the plan.
You need to purchase additional portal licenses to host multiple websites. With multiple portal instances available, you are now able to tie one portal website to one portal instance and thereby support multiple portals through a single Dynamics 365 instance.
You can check below article for more information about Licensing and Pricing of Dynamics 365 along with Portal.
Hope it helps.

Hi Rome,
You can have multiple portals associated with the same Dynamics 365 (CRM) instance.
Out of the box a D365 subscription comes with 1 portal license that you can configure and choose which portal type you would like, such as Employee Self Service in your case.
To have a second portal you need to buy a second portal license through the Admin Centre. Once you have a second license, you can go to the D365 admin center, and configure the second portal the same way as you did the first one.
See the following post if you need additional help:

Hope this helps.
