XML integration filed due to many reasons and one major reason is data is been not in the proper order. When system reads the data from the XML through XML ports If the XML file is not in the correct format or not have the correct data, NAV reject the file.

This can be differ depending on how your XML file and the program was written. As Suresh mentioned best way is to have a log table where every read of the XML and the every error occurs is been logged in there. When a error occurs send a notification to related people so that they can take necessary actions to correct the particular error.

There could be several reasons based on how your process was written, some data may be missing or the file is in wrong format....

Try to create a log entry table and insert the record  in that table for every record you process so that you know if the process which creates the order is missing, you can check those records and debug from there what is causing an  issue

the reason can be, that some of the xml files do not match the needed data structure for the navision xmlport. check the missing sales orders and the according xml files and compare concrete data structure with the xmlport structure. there may be failures.
