This can be done with the User Setting, Track 'All email messages' (on the Email tab of the Personal Options dialog). Note that each user has this setting, and the simplest option is to ask each user to set their setting. To set this for all users you can either programmatically impersonate each user in turn, and update their usersettings record, or you can use the User Settings utility in the XrmToolbox tool

For known / important customers it is worth following the advice in that article and use Exchange's builtin rules to send email to appropriate folders within Exchange. Anything that isn't recognised can then be sent to a more generic CRM folder.
