A markdown can be equated to a discount. The way it's used in GP is to offer line item level discounts on sales transactions. For example, you can have items A, B, and C on a sales order, but decide to offer only a discount on item B. In this case you will use the markdown field to capture this discount.
In contrast the overall discount on the document is known as a trade discount. This is the one you can setup at the customer level.
This is all in layman's terms. I am sure there is more to it than what I just explained.
