We are wanting to test some of the features of the Manufacturing module. My question is... Can we install manufacturing on our GP Server, and only set it up in our Test company? I'm concerned that if we install the manufacturing module, it will add tables & affect our live companies. Will installing Manufacturing affect all companies?

Considering a test company with a new company database is a good option, though, this options comes with its own disadvantage as it relies on the Dynamics DB, which is the same for the live company.
That for sure may affect your Live company. For instance, changing the exchange rate from the test company would for sure affect the live company as this is a system level configuration.
Therefore, if you are not quite sure about the steps to be performed. The best practice is to create a test company with a separate SQL Server instance, this will ensure zero risk level on your live company.
