We will be migrating from 365 8.2 to v9 online. currently we are integrating data from an external source to our online 365 instance. do we have to face any issues with integration, after the upgrade? can we directly update the destination of the SSIS package and continue the data integration? is it straight forward?

Assuming you aren't changing the name /url of your instance it should just work as it currently does with your SSIS package continuing as before. The only issue you may possibly encounter is that Dynamics 9.0 requires TLS 1.2 for all connections see blogs.msdn.microsoft.com/.../updates-coming-to-dynamics-365-customer-engagement-connection-security.
blogs.perficient.com/.../tsl-1-2-and-net-support provides a few options if changing the code isn't straightforward.
As mentioned above as well, it should work fine. It is worth to test the authentication/ connection cause that is something which could break. You could potential try the authentication/ connection to some other test v9 organization. if that works then it should work for your upgraded v9 instance as well.
