I have email exchange tracked in CRM. It has three emails and second one has a pdf attachment. In the attachments tab in CRM I can see email signatures as attachments, but not that pdf.
I was wondering if there are some settings, which restrict saving that pdf.

Check the size of the attachment, sometime due to size this happens. Be default, I guess the size is 5mb so if the size is greater than this then it may be a problem. You can increase this limit from Settings >> Administration >> System Settings >>Email tab> Change the "maximum file size(in kilobytes)
Hope this helps.
The max file size is set to 30mb and the file missing is only 2mb
