I am working with a customer who is looking to replace a custom SQL based quoting tool with Dynamics 365 CE.
I have worked with OOB Product Catalog (products, quotes etc.) in a limited capacity and only for relatively straight forward requirements.
Our customers quoting requirements are not straightforward and would require the ability to capture buy and sell prices in addition to having the flexibility to modify profit margins (either as a value or percentage of the buy price).
With this in mind, are there any obvious gotcha's or limitations with using the native Product Catalog functionality with regards to flexibility with adding new fields to Product and quote entities and modifying the price calculations?

Fields can be added to the Product and Quote entities and price calculations can be modified to extend the native product catalog functionality. You will need to examine your customers quoting requirements to determine the best way to capture buy and sell prices, and modify profit margins.
