I want to do a bulk Account transfer from an old Owner to a new one. However, every time I do so, it always changes the opportunities that are currently assigned to the new owner. I do not want to give the new owner of anything that is not theirs because it is messing up my system/data. It is a very big pain to individually changed over each Account and then go back and then reassign the opportunities back.
Any feedback would be greatly appreciated.
try Creating workflow to assign owner to account.. and you can run workflow on bulk records.

This behaviour is controlled by the cascaded relationship between Account and Opportunity. You can modify the cascaded behaviour and then use the bulk operation to re-assign records.
Follow the steps below:
Step1: Go to settings>>Customization>>Customize the system>>Entity>>Account>>1:N Relationship
Step2: Double click & open>>Opportunity_customer_account relationship & select Configurable cascade in place of parental
Step3: Change assign to Cascade None
Step4: Save & publish
Step5: Assign your accounts
Step 6: Revert the changes you have done in 1:N relationship because there are so many functionalities associated to that

My behavior was already set to configurable cascading when I went to go change it.
I'm not sure if this was purposely set to this, but do you have other suggestions on how to change them?
