I have created a user in dynamic crm and assigned him the role as System Administrator. But, still using this user credentials I am not able to use any Datamigration tool or deploy any plugins.
What is missing and where ?

Are you able to open Dynamics in the browser using that user account?
Yes, I can open CRM using this account and under CRM I can see the role assigned is System Administrator.
is the user in the root business Unit? If nit chenge the BU and assign him the syst admin role
Yes, user is part of root business unit.
Are you getting an error when using the Plugin Registration Tool, or are you not able to even establish a connection? (if that's the case, are you using the latest version?)
I have downloaded the Configuration Migration tool and not able to connect to the organization. Also, I am using this account in my plugins/services to connect to CRM and it is not connecting.
Did you tried to connect this user credentials using console app. If so there might be issue with tools (plugin registration)versions which you are using to connect.
Pls refer below is the issue with the tool.

Yes, I have other adminstrator account using that I can do anything but this newly created account has the issue. I can log into CRM as administrator but not able to connect to plugins and other migration tool. Thanks
Is there anyway I can see the event log for Dynamics CRM 365 online version ?
Not sure what would help.. One last thing I would check - have a look at the access mode on the user screen for that user, wondering if, somehow, it has not been set to "read-write"..
