I want to prevent any user from swapping between two companies

Why? If they should work in a single company, you should give them permissions just for the single company. And if you want to give them permissions for two companies, how useful it would be if you don't allow them to switch to the other company?

I would give them security only to the company (legal entity) you want them to work with.

You can also default their company on the user account under system administration, on the user.

You could also create a customization to hide the company drop down.

Can you explain your business scenario, please? It sounds like the users shouldn't be system administrators in the first place.

The customer want it without changing system adminsitrator role for the users who took this role

"I want" isn't a business justification. Tell them that it's impossible - they can't give people all permissions and limited permissions at the same time. Maybe they'll start thinking about what they actually need.
