In an attempt to reduce paper in the office we are actively using the Links functionality in NAV2013 R2. After 2 years of entry Management has decided to restructure (rename) file folders which means Links to card records in NAV won't work. Is there a Search and Replace Codeunit out there to change records in the Record Link 2000000068 table?

No there's not but it's extremely simple to write a codeunit that loops on Record Link table and modify the link accordingly.
