When you enter misc. charges you also select which category they belong to: Fixed, Pcs., or Percent/InterCompanyPercent. As far as I remember if you enter misc. charges of category Fixed and with CustType and VendType different from Item then they are "added up" only to the next invoice you post on the purchase order and they are removed from the PO after posting it (such misc. charges are not allocated on lines and don't affect the purchased items cost). If you need to post misc. charges for a particular consignment that do affect item costs, i.e. that are allocated on the PO lines and are of MarkupType::Item, then you should also use the category Fixed and somehow allocate them only to the lines that will be included in the next invoice you're going to post (the one for your consignment). So if I've correctly understood your task then AX does support such scenarios since at least version 3.0; consult the docs for more details.

If you're referring to allocating costs to a group of invoices shipped at once, we have developed an add-on for this. For example, if you place 5 orders to suppliers and they're shipped by a freight forwarder in one container. Our solution distributes the costs across those invoices and helps you manage the shipment.
