When importing a 9 MB file (1.3 MM data points, it took over 50 hours to complete the import. At the end of the process, there were a few lines with minor variances. Small amounts, but no reason for them to be there.
Are there limitations on the size of a budget import file? I don't find any mention of maximum file size or number of transactions.

Regarding your Budget File, this is extremely large and likely the cause of your issue. I had a case previously where a 35,000 line budget was failing the import with the following error.
We found a problem with some content in [file name]. Do you want us to try to recover as much as we can? If you trust the source of this workbook, click Yes.
This file has 35,000 lines and is only 35 K. Your file you are saying is 9 MB. GP itself can hold a maximum of 37,767 in our temp tables. I am actually surprised that your 9 MB is not erroring and allowing the process to actually complete.
What i would recommend you do to further test this is break up Excel Budget that you are importing into smaller files and import them to determine if each individual file comes in without the problem. This way you know it is the file size.
