Steps
Create and post a prepayment invoice (project), Run estimation for the project. Create milestone invoice (Prepayment / advance invoice is not available). If estimation is reversed the amount is available again.
I have seen earlier discussions around this topic and I understand accounting treatment behind this. But estimation is not linked with invoicing so is it some kind of Bug?

I am in the process of implementing this KB on test environment with help from developer. Will keep you posted if the KB solves the issue.
Okay so I tested with help from developer. There was another problems addressed in this hotfix. Only change suggested is to add the below condition.
projOnAccTransSaleCustomerAdvance.TransStatus == ProjTransStatus::Estimated
This has solved the issue for me in test environment and I will be taking this forward
