Hi,
We are in GP 2018 and currently using average cost as our valuation method and percentage of list as our pricing method. We would like to update the standard cost field to store a manually calculated cost that includes all other expenses, more accurate than our current cost. We want to use this field in custom sales reports to calculate more accurate profit margins. Is there any other implications in using standard cost field to store a number ? Are there any utilities available to update standard cost for all items other than integration manager ?

While I can't think of any particular reason why you couldn't do this, that's of course not what that field is intended for.
As such, it's not something that would 'officially' be supported and we can't really say what, if any, issues you may run into down the road.

You can enter or update a standard cost value anytime, unless an outstanding shipment or shipment invoice exists in Purchase Order Processing. You also can use year-end close activities to update standard cost information.
Regarding mass update, you can use macro or custom code to automate Change Item standard cost window. Via custom code this can be done effeciently.
