Currently, we have super role in Nav which basically mean that users can access all objects in Nav.
Now, we have a special request, that users can access all table except for table A in design object; this user still can run the report/form and get data from this table as normal.
Can you suggest the solution?

Go to permissions and select all the rows and right click. From the menu you can select copy rows. Once you do that all the selected rows will be copied to your clipboard.
After that create a separate Permission set and paste the rows which you copied previously.

I can copied all object and paste to the list of objects for permission; however, I cannot copy all the value for Read/insert/modify, etc to yes
Can you share me how I can coped these value ?
please follow the below steps to copy & create new permission set.
1. Open permission set and click on permission.
2. After that select all permissions and copy.
3. Create new permission set and paste all permission.
4. Finally remove the object which you don't want to give access and assign to required user.
Exactly, but how I can create custom role copied from super role and remove the access to this table? manually adding one table/object at a time is not an option because it's too much; if we have a way in coding to add all the objects then we can manually remove the access for table A then it's a great solution
Do you mean the user should have access to all the objects, except table A, from Object Designer? You can't achieve it via SUPER role, you need to create a custom role that would have access to all objects, except this table.
you need to create different permission sets and then get all the objects and remove the table/form which you don't want to give access to
