I have 2 legal entities in AX which have their own tax number.
if i go under organisaton administration then i select my first legal entity and i click on tax at the top, there is a section Tax registration. Under this section i have registration type ON,PEI,NB,NF which represent canadian province.
On my other legal entities i have registration type ON,QC,MB,SK.
As you can see registration type exist in both legal entities.
If i'm in my legal entitie 1 and i print an invoice i will see the 2 registration number on the invoice.

I would expect that you make use of customized invoice documents that incorporate your corporate designs.
For that reason, I would suggest discussing with the one from your IT department who designed and modified that report.
Should be easy adjusting the report in a way that it includes the number only once and that the invoice design looks good.
(Note: This assumes that you cannot get rid of one of the setups that you mentioned above).
