Greetings,
My coworker and I have been using Remote Assist on the Hololens for a little over a year now with no issue. However when it comes to mobile devices, I can login whereas he cannot. I don't have my phone enrolled in Intune and he does, which explains the "This app has not been set up for you to use. Contact your IT administrator for help." message. How do you add it to Intune when it's not a Intune Protected App?

As per article - docs.microsoft.com/.../deploy-remote-assist, it doesn't show Intune as pre-requisite and Remote assist should work fine (already working for you) but if your coworker wants to add the app in Intune, then he/she can try following the steps mentioned in this article - docs.microsoft.com/.../apps-add and see if it helps.
