How to avoid Row-by-Agonizing-Rows?

Hi, 
I am a database administrator. I have a customer where a monthly financial job is taking place that takes 8 hours to complete. The cause of this long duration is that it processes invoices row-by-row. To clarify: the query themselfs are blazingly fast. I have profiled the process with extended events/SQL Server Profiler, and they cost less than 1milisecond to complete. This invoice process is generating more than 1 milion querys within 1 hour.
 
I am an experienced database administrator/developer that can easily rewrite every T-SQL cursor, but I don't know how this works in MS Dynamics 365 Business Central. Are row-by-agonizing-row (called RBAR,as described by Jeff Moden) processes avoidable in Dynamics?

    If the customer is a SaaS version, including partners, no one can directly access the database.
    If it is the On-Pre version, you can open the database directly from SQL to perform operations such as reIndex .
