I have a Customer field on a custom entity (9.0 on-premise). The lookup views default to Active Contacts and Active Accounts. I'd like to change those to custom views like I can do with normal single-entity lookup fields. Is this possible?

The CRM OOB doesn't provide the facility to change the default view for Customer type field. Even it is not possible to default the view for both account & contact at a time. Please checkout the below link to set Customer field to allow Contact OR Account.
