We have quite a few customers who never receive our email replies from within D365 queues. If we email them from Outlook it's fine. For others is works fine so it's not a global issue.
Any suggestions on things to check?

You can check status of these email activities in the email view:
If the status reason is waiting to be sent, it means the email was not sent successfully.
