Can background layers of automation cause lead scoring failures?

I am experiencing sudden failures in leads not receiving scores. We built a lead scoring model to include multiple conditions for every way that visitors interact with our site. Initially we included a single condition with multiple expressions for each lead that is e-mailed in from our partner organizations for whom we are an ISV. Realizing that those expressions were linked as AND relationships, we created a new model with multiple conditions and a single expression for each condition. Those leads are still not being scored accordingly. I have several automated processes occurring when lead records are created from external sources. Once that lead receives the appropriate score, they are automatically assigned a sales person, etc. We're also noticing that some of the scoring in our initial model is not working consistently. Should we have a new scoring model for each condition?
