Can you use a substitute item in a transfer order?

I have several stock keeping units that I use for service kits. I want to use up my old stock by transferring an old part number as equal to the new part stock keeping unit. I have set it up as a substitute in the item card. I don't know how to recieve a transfer order using the replacement part and still statisfy my stock keeping units. I don't want to manage this manually as this is over 40 parts that fall into this category. Does anyone know what I need to do to get this to work?
