My problem is my users are able to deactivate content access levels from Knowledge Articles. This results in all Knowledge Articles having the deactivated content access level removed and therefore those articles not showing in the Portal for those users. How can i ensure only those with the system admin role can deactivate content access levels and those with say the customer service representative role cannot?

You could manage the access uniformly in Portals->Web Roles->Content Access Levels. Add the contacts to different web roles and set content access levels in each role.
