Can we make partially pre-payment also for purchas order?

You cannot put a deposit(prepayment) on a purchase order.

You can and it can really be for any amount. There's a bit of setup you have to do first. These two articles explain it pretty well:

We have already setup prepayment on purchase order my question is that can me make half of prepayment chaque as well and issue to the vendor.
Your given two articles only describes the setup of prepayment.
You can key the prepayment for any amount, and whatever you key will dump over to Payables. Test this in a test company and key a partial prepayment. Then review the invoice in Payables to see that you can still pay out the remainder. It would be good for you to test it and see for yourself.
