Is there a way to do bulk update of business unit lookup value under system user entity? I need to update new BU value to all the active users.

Have you tried exporting the user records to excel and import back after changing the Business Unit column?

Yes, I did. But I am getting error "duplicate lookup reference was found", even though there is no identical values.
While editing Business Unit for the users in exported excel sheet, try setting Business Unit Id instead of Business Unit Name.
You can use Bulk Security Patcher tool availble on XrmToolBox to assign users to a Business Unit in Bulk. Please refer to this blog: https://dynamicmano.com/2019/07/27/xrmtoolbox-bulk-security-patcher-to-assign-users-to-teams-or-business-units-in-bulk/
Thank you Mehdi. This is really helpful. Just one more question, after editing the BU, will the existing security roles get vanish? Do I need to assign the roles again to the users?

I have just tried this. Security roles got vanished. Is there a way to retain the same security roles for the users after changing BU?
I don't know if there is a way to keep the same roles when changing a BU. Maybe someone else can give an answer to this question.
