For a customer we've got an Event in which we want to scan the same QR code more than once. However, when I scan the QR code for the second time, I receive a notification stating that there is already a check-in for this particular Event Registration. Is there a way to bypass this?

the described behaviour is expected, that is how QR code functionality works. I am not sure what the scenario is to scan the code multiple times (would alternative method for second scan work?)?
