Hi,
Is there any tips to tuning performance on Tier 2 SQL? I can RDP to the AOS server and open Management Studio from there, but it is very different from the SQL Server. Can I install DynamicsPerf on Azure SQL?

Have you checked the tools provided by LCS under monitoring environment?
Also, what kind of information you want to get?
You can't install anything on top of the MS managed databases. You will find diagnostics information in LCS as Sergey mentioned.
Tier 2 is not a very performant system - just to set the expectations.
Do you have some specific issue that you are troubleshooting?
I would like to do some basic index tuning, for example, index defrag, or query plan tuning.

By "tuning" do you mean "get information" or "make changes"?
Please check LCS Environment monitoring for diagnostics information about the system and SQL queries. Anyway in prod you don't have any access to the database so it's good to adjust your processes to work with the cloud world.
You can also rebuild indexes via LCS, and even create new indexes if there is some critical prod performance issue that can be solved with a new index.
There is also watchdog in PROD which is creating missing indexes automatically.
Of course, you need to design solutions accordingly and plan which indexes should be created.
Tier2 environment is not the best place for performance tuning. But if you still want to use it don't forget to take a fresh backup from PROD before you start doing it.
About defragmentation: there is a built-in defragmentation job in D365 and also watchdog in PROD which is running defragmentation and statistics update from time to time.
I would suggest you start from queries from LCS in PROD to understand what queries are causing performance issues and from the report, you can get query plan id and download it (via LCS again) for further analysis.
