At certain time after creation of Items,
The table with name RETAILINVENTTABLE has been deleted (THERE is NO Data) , and RETAILASSORTMENTLOOKUP has been deleted (there is NO data Inside) as well
Customer send Jobs to update stores with the newly defined items,
Then the Synchronized Job is deleting all products from stores, and all stores can’t sell any products as no single product is still defined in the store

Hi.. One thing that still not clear is - Is this delete happening automatically Or someone deleted data? Check settings on retail sub-jobs that push data for integration to retail.

And how can I know which tables is effecting to cause such delete or item disappeared.

Great. Remove access to AOT & SQL for unauthorized users and for those who can create such type of issues.
Make a policy - No data deletion from tables directly and enforce this.

We restored data already but we want to know how to avoid it to be repeated again as its very danger matter

There are significant issues when data is deleted from tables. The retail tables are used to push data to stores.
Based on your description above and in absence of any questions asked, assuming you want to get data back. Either you can restore the data in tables OR run AX jobs to populate the retail tables again which will add again the products to stores
