Hi Hisham,
In order to stop employees from applying for annual leave you have to unenroll the employee on 30th June and then enroll on 1st September.
Also there is a feature that allows to suspend leave for an employee that might be helpful for you:

Thank you for taking out some time and responding to the question.
I was unable to find this suspend leave option in the product itself, I was unable to navigate to this option. Can you please share me the path or screen snaps if possible.
As in the case with the document linked(related to Suspend leave) that was attached, I did follow it but was not able to find this option.

This is one of the new features released within Wave 1 2020.
Type 'Feature Management' into the search bar in D365 HR and activate the feature 'Leave and absence accrual suspension'.
You will see a lot of other features listed, which you can find out more about here.
