Please let me know what SWIFT messages can be uploaded/downloaded from NAV as standard?

Yes, i checked this. Is this all NAV functionality? Can NAV be fully integrated with SWIFT AllianceLite2?
As for standard availability you can check:

But for specific their is always scope to customise
NAV standard is not supporting SWIFT Alliance Lite2 out-of-the-box; perhaps, it is because it is "relatively" new (if I'm not mistaken, it has just been introduced in 2012, and went widespread somewhat in mid 2014). Some features are here: msdn.microsoft.com/.../hh941120(v=nav.70).aspx as RockWithNAV mentioned.
However, NAV itself is a very flexible system for making customizations, thus there is no any technical limits to modify it for full SWIFT messages compatibility without a big cost.
I recommend you to access your local partner for getting update on the possible customization.
