    Hi,

You gotta start with the basics. There is a whitepaper available for NAV 2013: www.archerpoint.com/.../ms-dynamics-nav-2013-warehouse-management-wp-ap.pdf

It is hard to state the challenges you will face since only you have the idea of the domain and process. Good luck :)

Implementing warehouse module in the proper way itself a challenge.

I would suggest you to go through the Dynamics NAV Warehouse module document before starting anything. These documents will cover almost all the basic things you need to know about the warehouse implementation.
Warehouse Management in Microsoft Dynamics NAV 2013 : https://mbs.microsoft.com/partnersource/northamerica/deployment/documentation/white-papers/warehoursemgmtMSDNAV2013 (require a partnersource login)

Introduction in Microsoft Dynamics NAV 2013 : https://mbs.microsoft.com/partnersource/northamerica/readiness-training/student-training-materials/course80439 (require a partnersource login)

Once the reading is done take a copy of your existing DB and have a test run. It will help you to find the bottlenecks and the issues you going to face implementing it in the real production environment.

Hands on Lab: Inventory Management in Microsoft Dynamics NAV 2013 : https://mbs.microsoft.com/partnersource/northamerica/readiness-training/student-training-materials/courseHOLIMNAV2013

The objective of this hands-on lab provides individuals with the knowledge and skills to set up all aspects of the inventory and basic warehousing functionality available for Microsoft Dynamics NAV 2013, as well as conceptual information about inventory management in general. This training demonstrates how to perform availability analysis, how to link demand with supply, how to set up multiple locations, how to organize location transfers, how to handle basic warehouse tasks, and how to set up, use, manage, trace and reserve items with serial/lot numbers.

In addition to what other partners offered, please consider also this official overview:

    msdn.microsoft.com/.../hh997363(v=nav.70).aspx

There would be plenty of challenges on your way, you need to proceed starting from your business processes and requirements, trying to understand how the standard functionality might be used to cover those; if you would learn that it does not cover, you can either adjust your processes or make customizations.
