When entering a new opportunity, once the ACCOUNT is selected, the contacts are not filtered by the selected Account. I can choose any contact irrespective of the linnked Account. Is there a setting to manage this or what is the logic behind current setting? Ideally we want to see only the related contacts

Yes, there is no filter in this field. You could open the Opportunity main form and double-click Contact field to set it.
