Permission Sets for Same Roles work differently on different users

Hello,

We've got NAV 2009 version implemented, we have set up permissions sets for particular roles and these roles are assigned to several users. The users with same roles can't perform same activities, like one can upload a document, another can't, one can tick under status, another can't. The project is quite customized, although, permission sets that are assigned to roles shouldn't differ from user to user.

Anyone has any idea what can be done? I've tried almost everything. Problem arised after 10 years.
