When I trying to create scheme in the configuration migration tool, after the logging in Im get the following error.
I suspect of the permissions in office 365, but I dont have idea which permission is affecting. My crm account is admin, any ideas?

Looking at the screenshot you provided, seem that you don't have permissions to fetch all the entities from your organization.
At the end of the page you have the action "Fetching entity..." and the error is above.
Back to the problem, your Configuration Migration has in the same folder with it the following config file: DataMigrationUtility.exe.config where you have a section called <switches> my recommendation is to set the level to verbose for the switches associated with DataMigrationUtility and to give it another try in order to collect the traces, once the traces will be collected, you will find them here:
c:\Users\<UserName>\AppData\Roaming\Microsoft\DataMigrationUtility\<Version>
