Hi Does anyone knows if we can set-up a customer payment threshold in ax2012 or d365, basically to limit customer payments, that how much customer can pay in one transaction.

If it would be available I would probably not setup such a limit. Why should you? If a customer pays to much you can refund him later on but you will have the money a couple of days 'for free' and can earn interest on it ;-)
What you can achieve in the standard application is limiting the number of rows that can be entered for example in a customer payment journal. This limitation does, however, not check the amount paid by the customer.

Installment plans may be an option you can define this by order, but also look into the call centre or retail features.
