I'm aware that GP doesn't work well over a WAN and the recommended setup is to use RDS/Terminal Services but I have a potential customer that doesn't want to use RDS for two of their large locations.
He wants to have an install of GP at each location, both with DYNAMICS and a company DB, and then somehow have them merge together after work hours.
Does anyone have any recommendations for something like this? Options with SQL, third parties, etc?

Without the full scenario it is difficult to advise, the motivation for the individual instances of GP is unclear.
Immediately I would consider a cloud hosted instance of GP, very good for geo-distributed companies. Modern versions of GP also provide a Webclient that delivers the full GP experience through a web browser.
The WAN limitations are to do with stability of transactions over a WAN, webclient removes this problem. Using VPN to cloud can help if security.
I would really recommend not running many stand alone instances of GP, unless absolutely necessary as the management from both IT and financial perspectives would be horrendous (month ends etc at each location, user management, database management). The licencing costs would be high too, think of all those SQL servers!
Why do they not like RDS? - These days delivery can be as an app where the user does not even realise the application is being delivered by RDS, just feels like another window on the client machine.
Get some advise from a GP partner with experience in large multi-site deployments, discuss all the above with them.
