Custom Entities missing from CRM Navigation Bar after upgrade to 365 on premise from crm 2016

After upgrading to 365 on premise from 2016, custom entities do not display under any module except 'Settings' in the Dynamics 365 navigation menu. When I open a custom entity in solution explorer and then tick any module listed under 'Areas that display this entity', then save, any ticks added are removed (except for 'Settings') and the entity isn't added to the menu.

Any ideas what may be causing this?

    Thanks for your response. I have resolved this now. 'Show Groups' had been deselected in the Sitemap for all modules except Settings. Very simple, I just wasn't aware of the CRM sitemap at the time of asking the question.
