Does AX store credit card information?
If no, then how Payments done for customers.

Most banks and credit card transactions operate based on authorization IDs. It is highly regulated about how and what can be stored regarding credit card information, search for PCI compliance to learn more.
Also in AX you could check the CreditCard* objects for reference.
You typically would make a contract with a payment provider and integrate it with AX using the framework from Microsoft, and rely on authorizations.
