I have a customer running AX 2012 R3.
Is it possible to have AX use Lotus Notes to send its workflow emails?

What exactly do you mean by "to use"? Is it enough for you to use Domino as an SMTP server, or do actually want to store those emails in the outbox folder, or what?
If you want integration between the AX client and Lotus Notes (mail) client, you can have a look at www.intograte.com
