Hi,
After a fresh install of CRM2015 onpremises, if I install Update 0.3 Hotfix 4 for Microsoft Dynamics CRM 2015 as my first update does this cover all existing updates?
I will be importing a CRM2013 organisation and I want to have it prepared for another upgrade to CRM2016 .
any advise or help would be appreciated.

If the organization came from CRM 2011, then there might be some issues in web resources for CRM 2013 as well, obviously there was no critical issue in CRM 2011 to stop CRM 2013 upgrade as it is upgraded to CRM 2013 already. No worries, Custom Validation tool would find them as well if a change needed.
What sort of tool are you looking to find to check the organization database? SQL tool? Custom Validation Tool would be enough i assume. If you keep upgrading further than CRM 2016, there would be more stuff involved.
Just to mention that please make sure SQL Server version you have is compatible with CRM 2015, and CRM 2016 along the way of upgrading. You may need to upgrade SQL Server before CRM upgrade.

There are no major customizations, but the organisation has come through from CRM2011 and there is concern for the integrity from this may hops, we are getting indexs warnings etc on each hop. Is there a recommended tool to check our database org etc.

Well, if you sort out web resources issues, it should be ok. It all depends on what sort of customizations applied to CRM 2013 though, it is hard to say what to expect from that customized organization.

Thanks a mill for this answer this is good news. Can I run this by you also. Once I have CRM2013 org in the 2015 environment, staff will be using this system for a couple of months; are there any major issues with the release version of 2015 for usage etc? thanks again.

In order to upgrade CRM 2013 organization to CRM 2015, your CRM 2013 organization should be upgraded to SP1 first. Please make sure if it is CRM 2013 SP1.
And then you can upgrade to CRM 2015. In order to upgrade to CRM 2016, you don't need to upgrade CRM 2015 to any further update, so you can skip installing any update on CRM 2015. The only thing you need to do is to check web resources if they are ok to upgrade to CRM 2016. For this, you can use CustomValidationToolForDynamics2015 which is released by Microsoft.
