Import payment of customers for many bills

I have customers that are retailers nationwide and we apply thousands of invoices weekly. 
I want to find a way to apply the payments automatically through an importation of those invoices, 
and I have not found the form.

    This goes over ERP, because it's a issue about companies relationship. There some solutions for that, the older one is using EDI; newer one is Web Services. If can't impose and standart criterion, you could use OCR programs to achieve that.
