You can use following tool:
- Performance Analyzer for Dynamics (DynamicsPerf)

It contains tools and scripts for analyzing a lot of things in your database, as well as AX configuration and server resource bottlenecks.
It's really useful, but you will need to invest some time for the analysis, changes in the system and re-analysis (and repeating these steps again).
Its called a partner! What do you want to check ? There are many aspects to consider hardware adequacy. SQL performance/maintenance, patches, log file management, user security, data reconciliation, data archiving, history clean up, auditor recommendations, open support issues, is the kernel up to date, is the code compiled, user skills/ turnover and much, much, more than a single tool can do.
I suggest
list down the areas of concern - and consider what tools might help
look at the standard reports such as consistency checks, reconciliatiion reports between sub ledger and ledger,
look at data:
overdue/old orders - why?
when were costs and prices last updated? look for unusually high /low/missing values e.g. A-Z sort
look at logs
interview users
etc.
